PCR "definitive?" HELP

After a "what was I thinking" unsafe encounter, I really stressed out. Sure enough, within three weeks, my groin nodes were inflamed. My doctor said, "No problem." Over the next two weeks, I began to get a discharge from my genitals, inflamed neck nodes, and excessive urination. My doctor assumed gonorrhea and gave me the requisite antibiotics. He also ran a viral load "just to be sure." Surprise - the gonorrhea/chlamydia screen came back negative - even though the symtpoms cleared up after taking the antibiotics. The viral load (<50 sopies) also came back negative.

Doctor said - PCR at 6 weeks is as good as an ELISA at 6 months. What do others hear/think? Thanks.
