Our company was bought out by a larger one Jan 1st. They have planned on changing the system by which we are paid. We were paid a base salary plus commission, and still will be. The problem is, I had to take some FMLA and disability time off June 26th thru August 25th. Of course, my transactions for those months were "0". They used that as part of my monthly average so now I'm looking at a much lower base pay. They were also going to implement this new plan Jan 1, 2001 but have decided to do it now which makes it even worse. I thought at least while out on FMLA they would not use those figures. Do I have any recourse?

I don't think so. However, this is more of a legal question and I think you might want to contact a legal aid organization for some advice.
