I wondered if HIV in acute phase can cause any noticable damage to the bone marrow.

People with acute HIV infection can demonstrate decreased white blood cell counts, including lymphocytes and specifically CD4 cells. Once the immune response has been established, these decreases usually resolve. So there is likely some temporary effect on the bone marrow.
